I was wondering how to do that, because everytime i try set a colored MOTD it makes my MOTD goes back to a default one.

    Use the § symbol

    So “§a LightGreen”

I can't send you what's in there but whenever i use § in the MOTD line and load the server it resets the entire server.properties as a default one but the server loads properly having "PocketMine-MP Server" as MOTD

Did you make sure to only edit the server.properties when the server was off?

How do you stop the server from running? I use a cloud hosted server to run PMMP so when I connect using putty I get the command line. I am not seeing the running terminal to use the /stop command

That is an issue with your host, not PocketMine.

If your host has a control panel then you can use that to stop the server. Or if not you should be able to access the running session from an SSH connection (Putty) to be able to stop it. If you can not (which would be odd) then contact your host.
